Ok I have 6 speakers in the boat running from one amp, 2 subs in the boat running from a 2nd amp and 2 tower speakers running from a 3rd amp. I am taking my boat back to the stereo shop to have it rewired. Should I have the 6 speakers in the boat and the 2 subs on one fade and the towers on the other fade? Seems to me this would be the best way.

Right now they have the towers and the subs on one fade and the boat speakers on another fade, and actually to make things worse they have the front 2 speakers out of the six on the same amp as the towers, so when I crank the amp to get maximum wattage out of the towers, the front 2 speakers start to distort.

So am I on the right track?

sounds like they dont have the 6 boat speakers off one amp but have 4 of the boats off one and the tower and front boats off another, it depends on what the amp can handle as far as the impedence of the speakers, and how many channels the amps are.
