I have an 02 Supra SSV which we do a ton of wake surfing with and we take in quite a large amount of water through the rear port vent. I am moving the blower to the other side vent and I was going to close off the port vent to keep the water out.

Am I going to have any issues with this?

You need to have good airflow through the engine compartment. What about installing a lightweight scupper valve over the opening so you can keep the airflow at speed but it would stop most of the water surge when you slow down surfing.
Moving the blower is a good idea.

Ya I would move the blower to the other side. No way I would block of the other vent. I would take the grill to a metal shop and have them fabb a scoop out of stainless and weld it to the grill.

If you look at the cover there are air gaps all around the engine compartment so I do not see why closing one 3" tube up will change the engine environment.

Gasoline vapor is heavier than air. It will sit in the bilge if it is not flushed out with fresh air from the intakes while underway or by the fan at idle speed. Air gaps around the compartment will not help remove any gas vapor if present. I definitely would not want to plug up any of my vents - but to each his own.
