I have a 2007 X-Star with the throttle by wire. After running for an hour or so, with the throttle in neutral the engine rev's up about 300-400rpm before I can put it in gear. Any ideas???

Have you checked the gear selector cable adjustment? The bit about the running for an hour first does kinda eliminate that suggestion as it should occur all the time but maybe masked by the cold engine, also get a diag as some of the older ones did have issues with the throttle sensor in the handle.
