The other day I went to start uo the boat and I got nothing. The gauge said I had no volt on bat 2 and about 12 volts on battery 1, which should have been enough to start the battery, but the starter didnt even click when i turned the key. Tried battery 2 and nothing. Switched back to battery 1 and nothing again for a while. Then I switched back to battery 2 and the starter clicked very rapidly. So I turned the batteries off, switched the pluses and minuses and started right up on battery 2. What could be the problem here?

what are you asking? you hooked up the switch wrong, you then hooked it up right ( I think) and it started. Follow the directions on the package.

No, the switch wasnt installed by me and had been working up until it just wouldnt start yesterday. Im now only running on one battery and i was asking where the problem may be (in the battery, in the switch, in the connection etc)

Test both batery's with a volt meter. What is the voltage?

Double check the connections against wiring diagrams. do a search they have been posted on here more than a few times.

Is there corrosion on your perko terminals? By switching the leads you may have just bypassed the switch? there are no "minuses" (negative) hooked to the perko.
