Sound quality wise, yes there should be a difference. A 6x9 has quite a bit more surface area then a round 6.5. This will yield more mid-bass due to a lower cross-over point.

I think you will have a better setup if you wire all loads to the C post of the switch. In this configuration, the alternator will charge which ever battery you have the switch turned to and the loads will only draw off which ever battery you have...

wire gauge will depend on the total length. If its a short run to the battery for the head-units B+ and GND, then 14ga is sufficient. It the run is long, then step up to 12ga.
