I have both of these programs loaded on my computer, however Photoshop seems to have some files missing and doesn't run correctly.
What is the difference in the two programs?

Photoshop is a picture editing system aswell as you can build anything out of nothing.. Image ready i use to slice the websites I make, and sometimes use it for the little animation I might use. I use Flash for more advanced animation but thats another story... In all Photoshop is WAY more usefull.
